<P>I want to apply NMR distance restraints to a small molecular and I have generated the topology file from PRODRG. But PRODRG only made ffgmx force field topology file without full hydrogens, so I have to find a way to get the position of hydrogens to be restrained and I don't want to bother to build topology of the hydrogens. I think it may make sense to use dummy atoms for applying restraints. I'm not sure about this. Does anyone tell me something?&nbsp;</P>
<P>If it do make sense, I don't know exactly how to contruct dummy atoms(type 3out) in the manual.&nbsp;</P>
<P>For example, [dummies3] ; Dummy from funct a b c 5 1 2 3 4 -0.4 -0.4 6.93 Does atom 1, 2, 3 correspond to r(i), r(ij), r(ik), respectively in the equation- r(d)=r(i) + a*r(ij) + b*r(ik) + c*(r(ij)*r(ik))?&nbsp;</P>
